Bluehost hosting is offering unlimited storage hosting and also offering unlimited addon domain hosting. Meaning you can add as many domain name as you like (at no extra cost). Bluehost addon domain is perform throught cpanel > addon domain.
Following are the procedure in bluehost addon domain:
- Enter domain name
- Verify ownership
- Choose Addon vs. Parked
“Addon Domain is a domain name that points to a different subdirectory on your account. This gives you the ability to make it look like an entirely different website.”
“Parked Domain (or pointed domain) is a domain name that points to the same directory as your Primary domain. This means that the website of the parked domain will be the same as bluehostreview.org which is your Primary Domain.“ - Choose domain addon directory and sub-domain

Your domain name (used for addon above) can came from anywere, either its registering at bluehost or its from godaddy or namecheap or anywhere. Once you have the domain name register somewhere, point its dns nameserver to bluehost dns nameserver. After this, add the domain to your bluehost cpanel addon domain, and the domain will be now pointed to bluehost and hosted at bluehost server and runs from there. For example you can have domain name registering via godaddy, next at domain manager change the nameserver to point to bluehost, after that add the domain to your bluehost account via cpanel, done! Its simple as that.
The addon domain names works independently, others won’t know its an addon domain or a primary domain. The domain can have its own email accounts, ftp service, mysql database and so on. Whats differentiate a primary domain with addon domain is where these domain storage folders are located in the server.
- Primary domain is at /public_html/
- Addon domain is at /public_html/youraddonname1/
- Addon domain is at /public_html/youraddonname2/
The addon domain names have their own web folder, and here is where all the website files are located, upload the addon site content here. Addon domains is not subdomain or subdirectory for a domain, its an independent workable domain name fully at its own.

I registered a second domain through Bluehost, because I remembered when I signed up for my first website that one could have unlimited domains for 10 $ a year… However I wasn’t aware these are to be addon domains.
My problem is that I do not want anybody to be able to see that the two domains are linked in any way.
Can that be done?
Or do I need to make my second domain also a primary one? If so how do I do that?

Let us help you to clarify two things first:
1) $10 is for any additional domain name you register via bluehost, you can register any number of domain name and add them to your account.
2) Bluehost unlimited domain hosting came as standard feature at no extra cost. The $10 is not paying to enable this feature.
When you have multiple domains hosted in one account, the additional domain name will be an addon domain. Others are not able to know this, unless you allows directory browsing. The addon domain works as an independent domain & website itself, there is no link with primary domain except the directory browsing when enabled user can browse your server directory and get from primary domain to your addon domain.
Note that addon domain is not subdomain which dependent on the primary domain itself.
